HI all!

I have two battery's powering my robot :

how can i protect my battery's from having short circuit and/or
what do you suggest i use (what kind of fuses, circuit etc...)?

I suggest you use some Diodes( you may need to find circuits specific to your purpose) , also to prevent short circuiting make sure you have properly isolated the battery terminals from each other.

And usually the on board regulator does a good job.

hi, if your batteries are connected to the Wiring power plug, there is a diode to prevent damage in case you make a mistake connecting power inversely and there is also a power regulation circuit and a fuse to prevent short circuits or mistakes get back to your computer and power supply.
As kryptik is mentioning the diodes or a fuse can protect your battery pack depending on your application. Check this application note: http://focus.ti.com/lit/an/slva139/slva139.pdf
