After hours of studying ATMEL and AVR documents I am at a loss.

Anyone know how I can programmatically reset the board?

        Take a look at the wiring board schematic and you will see that there are two external connection to the reset.   The reset needs to be sinked to ground momentarlly.  one of the connection is to the #6 pin on the JTAG and the other is #5 pin on the ISP.  you could use a relay and sink it to ground.  you can controlthe relay using one of the analog outs.  see the Coil Example for the control of the relay. 

        Remember I'm new to this and this is my take on it.  I hope Hernando will confirm this for us.
